Are there any shops in the San Francisco/San Jose (California) area that would reflash my wagon to Stage 1? I am interested in the increased performance without buying the unit. Is this possible?

No- it m arries itself to the ECU. I'll assume you mean the COBB Accessport. If not, you can get that ECUTEK thingy done.

You can go to an authorized cobb dealer/tuner and get a custom map. The only thing is that it cost 200-250 an hour. It might cost you more than you hoped.
I thought Santa Cruz Subaru did Cobb Tuning stuff.

My understanding is (and I could be wrong, it's already happened twice this year) that you still have to buy the individual AP for your car, even if you pay for the tuning.

Yes my bad. The new Cobb tuners build a custom map to download to your Accessport. I tought about doing it, but I have to see if it is going to be worth it ($400, bang for the buck)
